We are currently using DocuSign successfully, however, some clients like to print out the template, fill it out with a pen and send it back. Is there any way that DocuSign can "read" the handwriting from an uploaded scan and fill in the template digitally AND include the customer's pen signature?

No. This option is not available. Perhaps you could try disabling Sign on Paper in your account to discourage this behavior.
