I am creating a process that gets completed envelopes and then uploads the envelope’s documents, once uploaded I would change a custom field that I wanted to use to filter out the completed envelopes that had their documents uploaded, but since no changes can be done once the envelope is completed, I cant change that custom field value. Is there something else I can do?

Unfortunately, for compliance reasons, document custom fields cannot suffer any changes after the envelope reaches the final status (Completed, Voided, Declined, Expired) because they’re register on Cerficate of Completion and in the History Events.
In your scenario, maybe you’ll need to edit your envelope flow, by adding another extra step at the end, and you’ll be able to edit the custom field before the envelope reaches the final status. Or, a workaround, is try to find a different way to classify your envelopes - maybe using folder resources.
