we would like to know how to officially backup all DocuSign documents into company storage.

Please provide the best practice and different scenarios for backup

The current plan is Business Pro, Does this options included in the package or will it be separately charged?

The admin of the account will need to create a case with Support to confirm the option for Agreement Action and DocuSign Connect, but I can confirm that DocuSign Retrieve is sold separately.

Sure, I have checked the three points which you have shared for storage.

The three options looks quite similar. Could you please let me know main difference between these three and which one should we go for and best one please?

Agreement Actions, you can create rules to automatically archive envelope documents to a cloud storage provider, export data to a Google Sheet or Excel Online, or kick off a CLM workflow when an envelope is complete. However, unlike Connect, you simply configure these rules in the Settings area of your eSignature account to enable the automation, so there’s no code required.

DocuSign Retrieve is a desktop application for downloading envelope documents and data in bulk to a local system for storage. 

DocuSign Connect, you can create an integration to store the information and connect that to DocuSign.

Will Agreement Actions only run on envelopes created after the rule is made or can you retroactively run the rule to archive old envelopes? If you can run retroactively, how do you initiate this?
